This is a plywood drawer 2 inches deep that will be part of a rolling storage cabinet for the shop. The joints are 1/4 inch rabbets and have been glued.
Will this hold up over the long run? Should I put nails or screws in it?

Plywood? 1/2 or 3/4? I would add a pair of screws at each joint as cheap insurance but the glue should do all the work if the joints are nice and tidy. should be just fine unless the bottom is 1/4 and not glued...
The drawers are 1/2 inch and the joints are NOT tidy as you say. Sounds like screws are definitely in order.
Finishing nails or brads would probably work well here.
BE mindful of the screws or nails...be sure to drill a propper sized pilot hole or you may split the plys.
Are you using metal drawer slides? If so, then tape would hold the plywood together. If not, glue is probably just fine unless you were very sloppy in the joints. I've never nailed a plywood drawer.
