On a breadboard with mortise and tenons it is recommended to pin the mortises. Would I lose stability in the joint if I drill the dowel hole from the underside of the table top and don’t have it come all the way through the top? I just don’t really want the look of a pin in the table top.

I would also drill from underneath if it was my table - just make sure your joinery is formed tightly.

Just drill up through the mortise stopping just shy of the surface, as long as the peg (Not a dowel) has a good purchase above, it should be just as good as a through joint.
