Can I add CA glue to a pilot hole for a short brass screw for added strenght? Or, would there be a reaction to the brass over time?

brass will be fine
One of the things I have done in the past to get a more secure attachment when the thread depth has to be very short is to cut the threads with a steel screw (should do that anyway when using brass screws), add a drop of CA into the hole and then screw in the brass screw without any delay. It is a good idea to test the threads with the brass screw before adding CA - just don't torque it highly this time.
The CA will harden the wood fibers.
