Is it necessary to drill the 35 mm holes for concealed hinges after the door has been completely assembled? That seems to be the standard. However, in my small shop it would be much easier to drill the holes in the specific stile before the assembly. What am I overlooking?

You can do it at any point. I always do it after the door has been completed. I can't see why that makes it harder, but whatever works for you.
I think the finished door is what you need to set the hinge position. Tweaking for fit could leave you with non-standard measures for pre-drilled doors. Once the doors are fit to the openings you can bang them all out and know the measurements for drilling the case will all match.
What are you using to drill the 35mm holes? I've been using the Kreg jig for several years now, with a hand held drill, and it works fantastic.
I'm using a Whiteside carbide bit in a drill press.
