I have been using hold down clamps for years now. These clamps fit into tracks and are used in jigs and drill presses to secure work. I am asking for the correct end to use to hold down the work. The long end or the shorter end? Possibly either?

You can use either end. My experience is that the shorter end works best for thicker workpieces and the longer end is handy for thinner material because it can reach farther in and maybe provides more stability. All the ones I have used are optimized such that the long end works well for 3/4” material.
Whatever holds your work without being in the way is perfect.
Either end depending on stock height and reach required. Both are used. For stock up to 3/4" I use the long end as I can place the contact point with more versatility. Taller stock requires the short end be used to avoid applying pressure to the corner/edge of the material and causing damage to that edge.
I also use longer bolts and support blacks to raise the profile even more for thicker stock. I don't know that there is a wrong way to use them as long as you are not damaging your blank while clamping.
