What is the best method for constructing a desk that will have a hutch and two bookcases stacked on top? Is it okay to use 3 aprons and drawer rails across the front with mortise and tenon, or should I use 4 full length aprons with holes cut in the front apron for the drawers? Any references for this type of construction would be greatly appreciated.

Rails across the front will be okay. I like to use rails at least as wide as the legs are thick, and join them to the legs with double tenons. The top rail may be tenoned as well, or more often, dovetailed into the top of the legs.
I'd make the top section the same length as the frame of the base, if at all possible, so its weight is transferred directly down, thru the legs to the floor. If the top section is appreciably shorter than the base, the tendency for sagging (of the base) is increased.
