I am wrapping up a build on a storage chest that’s roughly 2 ft wide, 2 ft deep, and 2 1/2/ tall. I’ve not decided on what finish I will use yet, but will be some sort of brush on oil/varnish. It’s made from quarter sawn red oak.
I have already glued up the parts that make up the sides, front, back, and bottom panels. Should I be applying the finish to these panels before the final assembly and glue up of those panels?

Yes. Also make sure it’s completely dry before final assembly so you don’t trap odors.

I'd go a step further because it's red oak... no oil based products at all for the interior. The smell will be in there forever and bleed out again once you think you're clear of it. (ask me how I know this) Water based or shellack only for the inside.
