I am instaling new windows on the house, with new trim around them. They are wood on the inside and will come unfinished. They will need stain and a protective finish. I would appreciate advice on finishing them and the trim.
1. Before or after installation?
2. What protective finish (I don’t have spray equipment)
3. Best way to deal with protecting the glass. Masking tape?
Am considering hiring it done also, but availability within the next few months is limited.

What kind of windows (double sash or casement)? What kind of trim (hardwood, paint grade or stain grade, hardwood)?

Some are casement windows, some are double-hung, all with unremovable wood grills to simulate divided lite windows. They are aluminum clad on the exterior. The interior and all trim is maple.

Blue tape to mask off, Try your hand at spraying lacquer. You can purchase a gravity feed hvlp that runs on your air compressor. The big orange box has them. I am a cabinet maker and we have purchased expensive guns, but found out that the HD guns we can toss out and not feel too bad. Ml Campbell crystal finish works well. I know you said no spray equipment, but year ago i said the same thing until someone told me how easy it was to spray.

I find it easier to paint/stain windows after removing them. I'd stain the trim before installing. Blue tape works well on the glass. They make pre-cut blue tape corners that speed things up a bit. Don't muck up the sides, or you'll get issues with closing.
