What is the best wood recommended for a durable writing desk that will be used a lot? The wood must be tough but good to machine and take a dark stain without a lot of figure/contrast.

Take your pick - this question is either impossible to answer because you will get as many opinions as there are woodworkers, the decision depends entirely on you, or it's very easy to answer - just use any medium to dark domestic or tropical hardwood, it really doesn't matter which. There is no "best" choice.
Mahogany, walnut, teak, rosewood, koa, darkly-stained oak. Add any hardwood you want to the list.
But whatever wood you use, whatever finish, without a pad on the desk, you will emboss the wood with any writing implement. So, use a "desk pad."
