I’m in the process of finishing a side table of alder. I finished the final sanding and applied a coat of wood conditioner before the stain. The piece looked perfect after the conditioner dried. I applied the stain and low and behold a couple of spots of glue showed up in the bottom shelf which obviously did not take the stain. Will I have to completely sand out the entire shelf and start over or can the shelf be salvaged in some way? If I just sand out the glue spots, which are very small, and restain those areas will I be ok. Anyone with any experience doing this? Thanks in advance.

This is a shame, since it is so easy to find glue spots before finishing by wiping down every piece with naptha or mineral spirits.
It's difficult to get a really good match doing just the spots, but nonetheless I would try that first. If you aren't happy with the results then you can do the whole shelf.
