Stain will considerably hinder glue strength. That's one reason why I generally prefer to avoid staining prior to glue up. About the only exception for me is to stain floating panels. I would never want to pre-stain the rails and stiles on the frame because that would prevent the final tune up to make them precisely flush.
Don't Prestain
The reply you have already received echoes the advice I would have given you if I had been keeping up with my questions.
In general if you use careful gluing techniques, to eliminate all but the tiniest amounts of glue squeeze out ,there is no reason to prestain the pieces that go into a piece of furniture, with the one exception of floating panels which are better off stained in advance to prevent unfinished edges from showing if the panel shrinks.
