I need to assemble two different types of wood that will be stained with different stain. Will the glue joint between them be as strong as it would be with raw wood? How much would the joint be weakened?

do not glue over any finish
Your joint will not be strong - don't have a number for you - but it will fail prematurely.
If you want to stain before joining be sure to protect the glue surfaces first. I have used the green painters tape with success since it has some kind of seal on the edges to keep out paint.
Others may have a bettter solution. Good Luck.

Stains have a binder to attach the pigment to the wood's surface - often I see blo listed as the binder. I could see that a coating of blo, especially if not well cured, could interfere with a glue bond.
