I have some oak veneered plywood that has one coat of water based primer on it and of course the grain is showing through prominently. I want to end up with a smooth finish. The final finish will be a water based paint as well. Can anyone recommend how to fill the open grain or what product to fill it with before the final paint coats are applied? Is there any good product that I can skim coat it with and then sand? I was told that regular paste wood filler will not work now because the wood has been primed.

JD,
Use Plaster of Paris.

JDButler999,
There was a pretty good article recently in FWW on painting furniture. The secret, IMHO, was building the level surface with prime coats(3,4,5) and a bit of sanding before a couple of finish coats.
Enduro water-based pore filler.
