Unless I misunderstands your question, I think that you ought to set your laser to point right where a hole is drilled on your blank. Make sure that your blank is of the same thickness as what you'll be working on. The laser must be adjusted all the time to fit the distance to the top face of your piece.

I, too, think you're experiencing a paralas problem with the laser. The best guide for where the drill will make the hole is the tip of the drill.
Yeah, I find the laser to be blinding and too wide to replace the olde use the bit's tip. However, I can see how it could be useful in a complex jig setup where you need to fix a few things and don't want to go back and forth too often.
