I have an unfinished Mahogani door that I use oil-based stain to stain it. Then by mistake I used water-based poly on it. Is that going to cause a problem? If yes what is the solution?

The short version: yes, that's sort of a no-no. If you wait awhile, the solution most likely will become evident and easy as the water based poly should just about peel off like celophane tape. Typically, if you use products that don't get along, such as oil and water or mothers and reason, something in between the two, usually called a sealer / tie coat, (or for the former, a lithium drip) solves. Dewaxed shellac is probably the most universal problem solver for that issue. My answer for what now is twofold. If its yours and you're just frustrated and almost don't care at the moment, hang it, let it get ugly, let yourself get accustomed to it until the day arrives where you just can't take in anymore and then fix it. If its for a customer, strip it down, clean it, redo it. Working under frustration seldom yields good results. Were it me, I'd have to let it sit for a few days, just to quit being mad at myself. Oddly enough, pulled one of those today, but thats another story. Pretty appropriate quote, though, don't you think?

Thank you for your comment RWORIGINALS, I know what I am going to do this weekend now.
I did this once myself. Fortunately, however, it never resulted in a problem and the water based poly looks absolutely fine.
WOW that is a good news, I guess I will wait a while if I see a problem than I will start working on it.
