I’m looking to build a Mission style entertainment center but I was wondering if it is more common to use quartersawn white oak or quartersawn red oak. In the end it is going to be a redish brown color to match some existing furniture.

QS White oak is more traditional. But if you have QS red oak with good ray flecking, I'd say use it.
As pondfish says, QS white is what is most common in Mission/craftsman/arts&crafts style furniture. I like that style a lot myself and use whatever oak (red or white) is available at the time and looks best for the project I am doing. Mission/./. style usually has a somewhat darkish finish so that is not the consideration, rather the strength and finishing qualities of the wood.
Some of the more notable designers/builders used materials other than oak, particularly those located on the East Coast. Harvey Ellis of Stickler Bros. used cherry and maple on many of his designs. I have just completed a Ellis inspired entertainment combo chest and night stands using cherry with maple door panels and drawer fronts. I shamelessly stole the basic design from the current Stickley Bros. furniture catalog. Look at some of the designs on their web site.
