How do you recommend finishing stile/rail panel doors with a wipe on finish? Finish before glue-up or after? The doors will be made from oak.

I would say two things...
Definatley finish at least the floating panel before glue up because during periods of low humidity, winter months up north, the panels will contract and leave a visible line of unstained wood where the panel meets the stile and rails. As for the finish itself, thats a matter of your preference and skill level. A finish that is wiped on will generally give you more control as to color and penetration.
