I’m making a box with a half-mortise lock from Lee Valley (https://www.leevalley.com/en-us/shop/hardware/locks/box/41974-economy-box-locks). The got the lock install nicely but noticed that there are small bumps on the back of the lock. Does anyone know what to do to get a good piston fit with an inner tray with these bumps on the lock? I was thinking about filing them but was worried that it would weaken the lock mechanism.

"Piston fit" for a lock?
Can't see the bumps on the LV page. Post photos of your install?
Sorry if it's not clear. Here are some photos of the lock installed in the box. The tray will fit into the box.
I wouldn't file those off. Those are the pins holding the lock mechanism onto the plate. If they protrude too much, either set the lock a wee bit deeper, or relieve the tray.
Looks like the top ¼"-⅜" of the tray could be left unrelieved if desired disguising the relief until the tray was removed
