Does applying uneven amount coats of finish on each side over piece of wood effects wood movement?

To repeat, yes it can. But, that doesn't mean it will. Over history, there are a lot of pieces built and in use with finish on only one side. When you build, just be careful to pay attention to proper construction so that you accommodate seasonal movement.
