I am building a cupboard with doors that have glass panels. I have the frames completed and glued up. What are my options cutting the rebates to hold the glass?
I have seen it done with a small router but not sure how to set it up.

If you had asked this question before milling and assembling the door I would have suggested that you cut the rabbet (or rebate) as part of the milling process. Most of the time, it's more efficient to prepare all of the joinery, grooves, and rabbets in the early stages.
That said, the best way to proceed at this point would be to use a bearing-guided router bit. Set the bit height so that it cuts the appropriate depth rabbet, and the width of the rabbet is determined by the size of the bit that extends past the bearing. This requires that you have a bearing surface to run the bit against.
One downside to this technique is that you will be left with a radius cut at the corners where the bit can't reach. You will have to go back and square the corners with a chisel.
