What am I doing wrong guys?
The bottoms of my mortises are quite rough when using the Powermatic floor model Holow Chisel Mortiser.
Am I supposed to clean them up with a swan neck or similar? Or have I just failed to set up the machine accurately?

Don't worry about it. The end of the tenon is end grain and contributes no appreciable strencth even if it bottoms on the mortise. I always leave a space of 1/8" or so anyhow so the extra glue has somewhere to go.
I've got the PM mortiser and previously had a Jet bench top mortiser. I think that all hollow chisel mortisers leave a pretty rough bottom on the mostise. I do a little cleaning out with a bench chisel but, like Rob, my tenons are about an 1/8" shorter than the depth of the mortise so a perfectly clean bottom on the mostise isn't necessary.

Indeed you want that extra space at the end of the tenon. Lets the glue go somewhere.Regards,
