What’s the best way to fill/seal knots. I’m building a bed out of some pine I scrounged, some really nice boards. I’d like to have it smooth where the knots are, but I want them to still show, without much discoloration.

Five minute, two part epoxy works fine. Just apply is with a putty knife to force it down around the knot.
Right, epoxy works well. So does shellac stick. Melt it into the knot and scrape or sand it smooth. It's non-toxic, fast, and comes in a rainbow of colors. You can also use it to fill other kinds of dings (as is it's common use).
Oh yea, you can also use super instant glue. The thin formulation will soak around and glue in the knot. And the thicker stuff will create a fill. Used with an accelerator it is very fast.

Shellac the knots with a 3 lb cut. If you like shellac the entire bed frame. Use a 1 1/2 lb cut if you are brushing .Orange shellac looks very nice on pine, each succeding coat makes it a little darker. About 4 or 5 coats of 1 1/2 lb cut looks like aged colonial pine.
