I am currently “refinishing” a 100 year old home. I want to keep the look of the 100 years it has been around. I am thinking about wood counter tops, and specifically fir as we just refinished the original fir floors and beam. My concern with wood countertops is bacteria. Is there anything out there that would seal the wood, and be safe for a food prep area?

Mineral oils
The traditional finish for cutting boards, and wooden vessels for food is mineral oil. It is not very durable and will have to be reapplied fairly frequently, which is easy to do.
You might try a cutom blend of waxes and mineral oil. They would be a little more durable, but still require frequent reapplication. Just not as frequently as the oil alone.
Do a search on the site for "food safe finishes". You should get an excerpt from a longer article. Not sure if you can get to the full areticle without an online membership, or your library might still have the back copy of the magazine, issue 129, that contains the article.
Counter Top
Consider a hardwood for the counter before thinking about a finish -
