I use Waterlox Original as a finish for countertops in kitchens and bathrooms. Many coats when new and a periodic fresh coat make a great surface. I’ve never had a problem until now. In a guest bath in a 2nd home (that is, a vanity that is rarely used) some small dark stains have appeared. I went at it with 600 grit dipped in Waterlox and couldn’t remove it. I went at a different stain with 400 grit dry and got close to bare wood and the stain still showed. Most of the stains are small – 1/4 to 1/2 inch – and most are geometrically shaped with sharply defined striaght edges and crisp corners. Some but not all were under cups, soap dishes, and the like.
Any ideas what caused this? Do I need to take it back to bare wood? The wood elsewhere, including the main bath is fine.

Since they are dark the damage is in the wood and will need to be bleached to remove them.
Waterlox is not a particularly good moisture and water resistant finish. No oil/varnish is a good choice for an area subject to water.
If the marks are dark ro black, what you probably have, as Gretchen says, is water damage that is in the wood. Bleaching with oxalic acid is the general remedy but stripping is required first.
