I would like to know if I can put water borne varnish over gel stain without any adherance problem.

If you can put it over ordinary penetrating oil stain, then should be ok with gel. Gel stain is oil-based stain that is thickened to control absorption. Be sure to give the stain sufficient drying time (a full 24 hours or better?).
