I have some burn marks in the end grain of the walnut I’m working with. I’m not having much luck removing the burn marks. Any suggestions.

You didn't say how you were trying to remove the marks. If you're sanding, you're probably heating the wood up, again, which causes the wood to dry out and burn. I would suggest recutting the end grain to remove the burns and then use a low angle plane to remove the saw marks. Hand planes, if tuned and sharpened properly, do a great job of removing burns.
If you're not a hand plane user, then you could try to file or rasp away the burning and then continue to hand sand up to your fine grits. Sometimes using a card scraper on end grain does a good job. Try these suggestions. Good luck.
