I’m making some spice boxes out walnut and mahogany..My question is when to apply the wood filler? Is it easier to sand off the filler before I assemble the parts ,or should I put everything together then apply the filler? Also I’m not planning on not using any dye or stain, just shellac for the finish. Thanks for any advise you can give. Jerry

Personally, I don't use grain fillers much any more. When I do, I apply after assembly on the raw wood, (usually flat sawn Oak) lightly sand after letting it cure for a day or so, apply any stain, then the final finish.
In your case, I wouldn't even bother with fillers. Uncut shellac has very good build properties. I would apply an uncut first coat, level by sanding, then apply a two or three 2lb cut coats, sanding between coats on these wood types. Testing first on scraps, of course. FWIW.
