I am working on a mahogany table top, and have 3 coats of waterlox original on it. The surface is porous (because mahogany grain) and I would like to use a wood filler (goodfilla water based filler), then go back to waterlox and then wax. Is this a bad idea? The grain filler says “accepts any finish” so by the commutative property it should also bind to existing finish… Right?

I'm not familiar with that product. So, I'm guessing that the statement about "accepting any finish" means that when applied on raw wood and after fully cured, you can then put any finish on top of it. I would be concerned about putting a water based product on top of an oil based one. I could be very wrong. I would be more confident with using an oil based grain filler over the Waterlox you already have on there. There are such products on the market. Old timers used to use a mix of boiled linseed oil and pumice. You can do a web search and learn more.
If I were you I would make test piece on a off cut of the exact same wood finish etc and see how it goes.
